What happens if the same webhook URL is subscribed twice?

Nothing breaks. Subscribe Webhook returns the pre-existing workflow object rather than creating a duplicate, so re-running it is safe. Unsubscribe Webhook works the other way and deletes the workflow tied to a specific URL, so the URL is worth confirming before removal.

Can Lyro look up an order or a customer's subscription in Zylvie?

Not through this toolkit. The four actions are one product creation, one account read and the two webhook actions - there is no order, sale or subscription lookup. Order-status answers have to come from the webhook feed or another connected tool.

How does Lyro know which Zylvie store it is writing to?

Get Authenticating User resolves the profile behind the bearer token in use. That check matters before Create Product when credentials for more than one store exist, because a product created in the wrong store is a customer-facing mistake.
